My belief that it started with a brunette that took a bleaching kit to their head years ago... It seems that it isn't the natural blondes that are stupid, it is the brunette bimbos who bleach their hair that are the idiots.

Well my hair is naturally blonde and in school I was the smartest kid. But when I entered the workforce, my hair colour actually prevented me from getting serious jobs because people actually thought that stupid saying was true. So my hair is dyed a nice brown colour and I'm working full time in a respectable place, going to college, getting married soon and my GPA has never been higher.

Fair hair has historically been seen as a symbol of youth, and so youth is associated with naivety and lack of awareness.
I'm not saying I agree with that, by the way, but I imagine that it how it originated.
