In the brain it interferes with synaptic firing, that is to say it's like you make a phone call but the cord is cut between cells. This is responsible for the memory losses during use. Over time the liver creates an enzyme which turns the liver into an acid, and another to turn that acid into fat. These enzymes in addition to the acid biproducts from the chemical breakdown cause hangovers.
So, in short, drinks affect your memory long term because they impair nerve cells in your brain from firing, although we are not completely certen as to why. Long term use also seems, based on several studies, to cause memory problems long term due to cell deaths in the brain.
The main thing to remember about alcohol is that it is fun, but technically, chemically speaking, it is a poison. If it was first discovered today, the Food and Drug Adminstration would label it as in industrial toxin, not to be consumed.
