Many times by programmable they actually mean it can be set to start at a specific time. For example the one I have at home is programmable in that i can set it to start brewing at 6:00am and wake up to fresh coffee at 6:15am.
Some are also programmable to "taste' but I have never found those to change the taste in any way. I find the actual coffee brand or beans you use has a larger impact.

YES it will change the taste. First off, you would have to put the coffee in the night before. It would loose flavor and strength just by oxidiation especially if you grind your beans fresh. Second, water tends to gain a clorine type flavor when it sits for a long period of time, and for the best flavor you should use COLD water to start. It may be convienent, but if you are like me flavor is important so I choose to opt out of the programable coffee maker...

The best thing about programmable coffee makers is that you can set it to brew your coffee at any time. It's great to get up in the morning to the smell of fresh brewed coffee.

Just as long as you set it to go off shortly before you get up you'll have a nice hot pot of coffee waiting. And if you get it ready right before bed it really won't affect the flavor of your coffee too much.
