The difference is in the size of the case. The difference you will see is usually the number of 3.5" and 5.25" bays you have to put your hard drives and CD/DVD drives in respectively.
For example a Micro tower may only have 2, 5.25" bays where a Midi tower may have 4, 5.25" bays.
These days though you also need good airflow in your case to keep the components cool, so Midi is better than Micro for airflow.

Its called Form Factor. Micro Tower is smaller in size to Mini Tower.
