I have a few jalapeno pepper plants growing in my back yard, I've found rat poop under them. I want to know if it is safe to eat the peppers or if any watering of the plants can cause harmful seepageinto the growth of the plant.

The fruit of your plants - peppers - are fine...
however too much Nitrogen (from the droppings) may effect the size of the plant...and even kill it in the long run.

It's probably fine to eat them if you wash them well first. On the other hand, isn;t it funny to think of what the rats must be doing when the get a mouthful of those peppers, and have no beer? :-)

Not going to cause a problem, unless the droppings actually get into the harvested food.

it wont harm you in anyway it acts like a fertilizer but you might want to get traps around the garden and or some repellents or you will start to notice that you are infested

eww. I would not eat it. Rats carry disease. I would set out some traps asap or get a cat.
