The msconfig utility gives you access to almost all of them. The ones I know about are:
Start|Programs|Startup
Services
System.ini
Win.ini

Then there are registry edits:
LocalMachine\Software\Microsoft\windows\Currentversion\Run
LocalMachine\Software\Microsoft\windows\Currentversion\RunOnce
LocalMachine\Software\Microsoft\windows\Currentversion\RunOnceEx

There is also a user set:
users\{(.default)|(userSID)}\software\microsoft\currentversion\RunOnce
[This one is not used very often]

Hope that helps. If you are looking to clean up your machine from something please be very cautious with the Registry edits. you can really mass up the machine if you remove the wrong settings.
