stigmata referred to the gnostic gospels. the gnostics were an early christian sect (one of many). everybody had their own version of the events of jesus's life. that's why there are four catholic gospels and many other gospels that exist (thomas, barnabus, judas, mary magdalene). the gospel of st. thomas was found in caves near where the dead see scrolls were found. many scholars (those who don't have a religious stake in the matter) agree that thomas's gospel is the closest historical account of jesus.
the early sects of christianity all focused on different things. all the gospels were written around the same time and different groups chose different things to emphasize. thomas's gospel wasn't discovered til around 1945 and by that time the catholic church was so firmly entrenched they had to write off any contradicting viewpoints as heresy to protect their own postition of power.
the gospel of st. thomas (and other gnostic gospels) don't really have a place for the church. it stresses a more personal form of christianity where cornerstone of faith is the person's own beliefs, not the church.

MGM BOMBS WITH "STIGMATA"
Tamara Collins, a research analyst at the Catholic League, has previewed the MGM movie "Stigmata." She describes the film, which opens September 10, as an attempt to use a supernatural thriller as a vehicle for making a political attack on the Catholic Church.
"The thrust of the plot," says Collins, "is that there exists a lost gospel of Christ, whose message—that the kingdom of God is inside us and all around us, not in buildings made of stone—would thoroughly undermine the legitimacy of the Catholic Church. Naturally, Church officials, hell-bent on preserving their power, will stop at nothing (including violence, if necessary) to suppress this gospel."
Collins adds that "Particularly insidious are the references to such Catholic figures as Padre Pio and St. Francis of Assisi, in order to give credence to the film’s outlandish exploitation of supernatural phenomena."
William Donohue, president of the Catholic League, viewed the trailer of "Stigmata," and issued his own take on the movie today:
"MGM risks attenuating its prestige by backing such an outlandishly gory and insidious film as ‘Stigmata.’ The idea that salvation can best be achieved by rejecting the Catholic Church is an old and very tired idea. The good news is that there exists a small audience for such an exploitative film, and all the hype and technical effects in the world can do nothing to redeem this bomb of a movie."

Sounds like the gnostic gospels. They inlude the gospel of Thomas, Phillip, Mary Magdeline, etc. Basically they teach a more self-serving version of Christianity. That the religion lies within the person, not the church. Kinda like Christ meets Buddha.
Easy to see why the Catholic Church wouldn't like that concept.
