It's a trust issue that may take some time to resolve. I would start by getting your kitty comfortable on your lap. Take some whip cream and put it on your finger, then get your cat's attention. Let it come to you, but make her get on your lap before she gets the treat. If you can eventually get your cat comfortable on your lap, you should be able to build enough trust to be able to pick up your cat. But it make take a while.

Small kittens get pretty bloated when they eat so it hurts when you pick them up by the belly. Your cat may still overeat as a response to going hungry as a kitten, or she might have an immature gut. Either way, try picking her up by slipping your whole arm under her pelvis, belly and chest. Then there won't be pressure on her stomache. If you haven't raised a cat before, they can be a challenge and a joy. Get her spayed even if you have to pick bottles to do it. A cat in heat is hell to live with and kittens are not cute after the first several litters. Keep the litter box clean or your neighbours will have you kicked out. Enjoy.

Some cats just don't like to be picked up or she may not be used to you enough to trust you to pick her up yet. Otherwise, she may have some medical condition, she could be sick or hurting in some area, like her belly. Take her to the vet if you can & try to see if you can find a problem. I just recently adopted a kitten, her name's Penelope! Just wanted to share that, LOL. I hope you figure out something.

my cat is just the same. she loves to be petted by hates being picked up. Its totally normal. cats are very independent and for some, picking them up takes the control away. she might grow to like it. mine wouldn't let anyone near her when i got her but now she's very affectionate. still working on the picking up and holding but to be honest i don't think that will ever change, its just one of those things.

You need to give her a good ear rub, then a throat rub.Keep touching her till she comes to you and wants a good rub.It takes time but the more you handle her the better pet she will be.
