If you feel it is appropriate to add comments about the specific type of cancer, you can add that. Also, if you feel it is appropriate to add spiritual or religious references, those are perfectly appropriate as well, as long as they are kept to a minimum. For example, you can say you will be praying for his swift recovery, but don't turn it into a really religious letter, or include favorite quotes from religious works, etc, unless you know him and his religious views extremely well.
This isn't a tremendously good letter, but letters are by their very nature quite personal, and it's hard for me to make suggestions for strangers, because I don't know the people involved, or all of the circumstances. I do hope, however, that this can be a kind of launching pad for you, or give you some idea of how to write your letter.

dear.....
You have honestly been one of the most inspirational people that i have every met. So far working with you has been nothing but a true pleasure. I know that in a few weeks you'll be back on track, because you are a very strong person. Dealing with cancer is never easy. This is why i wish you nothing but the best, in your struggle against this common disease. I look foward to seeing you soon afterwards, and may god be with you.

Instead of writing a letter perhaps you can speak to your boss in person. Tell him you are sorry to hear of his diagnosis and upcoming surgery. Ask what you can do while he is away from work to help things run smoothly in his absence. Then make sure you follow up with a card or short note after the surgery, just to let him know you are thinking of him and hoping/praying for a complete recovery.

Don't write a letter - Go visit him for short visits, maybe now and just before the operation. You will feel 100% better about it.
And don't worry about what to say, make small talk or just be there.

NO!! YOU write the letter from your heart, just like you're asking us to help you. One thing your boss doesn't need now is some orchestrated letter like something off of a gift card rack. He wants, and needs, something authentic. Real. Tell him your concerns for him just like you told us. That's what he wants. YOUR WORDS, not ours. You'll do great. Trust me on this one. God Bless you.
