Yes, however it is convention to say "Which colour is your favourite" or more casaully "What is your favourite colour" or from a selection "which colour do you like most?"
However both the original ones are grammatically sound.
Excuse my spelling of colour and favourite, I am an Aussie we spell them like that.

The first one sounds better, the second sounds a little...off, not sure why. Both are correct, but the first one sounds better.
