"Wounds from a friend are trustworthy..." If your friend isn't going to tell you the truth, who will? Now, put the shoe on the other foot.... your friend will continue to remain completely clueless, and risk losing your friendship (because, honestly, how long do you REALLY think you're going to be able to tolerate 'creepy' behaviour?), if you don't tell him/her how they are making you feel.
Just make sure you're civil and nice, not accusatory and mean about it. I think if you approach it as a "I'm just trying to help you and point something out that maybe no one else has brought up...." you'll have a better chance of your friend realizing that you are genuinely just trying to help him/her out... not criticizing him/her.

If they are a good friend - then just pull them aside and do it. Don't play around - you may end up being misunderstood or worse, encourage the action.
If he is not as close - make fun of him every time he does it. The harsher the better and my guess is you will see it less and less.

sometimes you have to be forthright. Sometimes they need a stinging word of correction. If somebody's pushing your boundaries, that's one of those times. You can do this without being mean, but they have to get the message that when they've crossed set boundaries, they can't expect good things from you.

That would be hard if its a specific act that are doing that is making you feel weird. If its their general personality and you know they are not in trouble mentally or emotionally, you might consider not hanging out with them.

Just say "stop that" if they don't, remove yourself from the situation. At that point in time they are not being nice to you.

Way easier said than done. I don't know how old you are, but this kind of thing is harder when you're very young.
Just say it. You are making me uncomfortable when you do X. Please stop.
If he doesn't stop, cease hanging out.
