Your question is whether or not it is correct. Yes it is. There is absolutely nothing wrong with it. But since we usually drop pronouns like these in such short sentences, using them here make us have to think about the meaning a little more than normal.

What are the movies you are glad you didn't miss? Very clear and we can understand it quickly. You wouldn't need to change anything else.

I think it should be:

Which are the movies you are glad you didn't miss?

You don't need the last "that," and I'm fairly certain you should be using the word "which" instead of "what."
