Some of the responses are incorrect. The Museum of Natural History is on the west side of Central Park, while the Guggenheim and Metropolitan Museums are on the east side of Central Park.
The Museum of Natural History is amazing! Seriously, one of my favorite. I personally like the 4th floor (the vertebrate evolution). Also, the evolution of man is one of my favorite exhibits, but I heard recently that it is under construction.
The Met is incredible as well. There is so much to see there. Basically ANY kind of art. They also have a huge Egyptian collection with mummies. Both of these museums cannot be seen in their entirety in one day, so I suggest you see ahead of time what would interest you and locate where in the museum those exhibits are so you can get to them.
The Madam Tussuad's Wax Museum is on 42nd Street between Broadway and 8th Avenue. I've never been there.

Here's a link to a comprehensive list. You can get a synopsis there and search for the websites of the ones that interest you most. My favorites are the Museum of Modern Art (MoMA), the Cooper Hewitt, the American Craft and Folk Art Museums, the Intrepid Sea-Air-Space Museum, and the Museum of Broadcasting. If your time is limited I would suggest skipping Madame Tussaud's. It is expensive and "touristy."

The Metropolitan Museum of arts, American Museum of Natural History & also Guggenhiem are all located of museum row eastside of Central Park 86th st area...they are stunning building, with great works of arts ...I would suggest that you walk thru Central park west (enjoy the park) and walk thru it to the westide to these bldgs...or you could just take the 4 train to 86th street.
Madam Tusame Museum is located in Times Square, I have yet to be in there...but it here it is a fun place.
I am not much of a arsty farst art kinda of guy, but I really enjoy musuem row

A museum that has been left out is the Brooklyn museum. It is an art museum that is near the Brooklyn Botanical Garden. You can do two trips in one day. The subway stop is right in front.

Metropolitan Museam of Art and Natural Histrory are actually fee; the sign says 'siggested donation,' you cna pay anything
Madame Tusame and Ripleys are tourist shops that can be found in numerous Citys
Alther real museams, MOMA (Modern Art) the Whiteney, Guggenhein, Museam of TV and Radio and endless others. Suggest you go the NYC site for tourism as there are many museams that may be of special interst to you. You cant see them all, dont even try. Actually walking in NYC from place to place is one of the best museams
