If it's just chocolate on it's own - Dairy Milk, Buttons - it gets melted down and reshapped.
If it has got a centr - like the cream eggs - it gets sold in the staff shop.

My sister used to live in York and she went to various chocolate factories, such as Terry's, Cadbury's etc. They sold the misshapes in the shop directly adjacent to the factories, for a knock-down price. My sister bought loads of the stuff.

After reading this question, why is it that I am picturing Lucy and Ethel just eating the sub-par Cadbury's as fast as possible?

Sell it in the factory shop! You can take factory tours (very popular with school children, surprise) and they also give them out as free tasters during the tours.

They sell it to their employees for a very low cost. Like See's candies sells their "damaged" candies to the employees for about $1 a pound.
