If you're willing to go a little outside Manhattan, try the Brooklyn Ice Cream Factory right next to the Brooklyn Bridge.
In fact, make this a day trip by walking across the Brooklyn Bridge (the start of the Bridge is close to the South Street Seaport). Once you get to the Brooklyn side, keep walking along Fulton Street towards the water and the Brooklyn Ice Cream Factory will be near the promenade area. You can then take the subway back to Manhattan.

The gelato at Il Labortorio di Gelato was really good and they have off the beaten path flavors.
Get your frozen custard from Shake Shack at Madison Square Park!
Also, try NYC Icy for Italian ices. They are delicious!
