I have definitely heard that phrase used in conversational English, but I'm not if the usage is correct, either. I'd recommend the same answer as someone above: I contacted him BY telephone, or I contacted him VIA telephone.
Good luck!

I'm not an English teacher, but I can't see anything incorrect in that usage, and I think everyone would understand you very well. However, in USA "I contacted him by phone" or "I phoned him" it would be the more usual way to say it.

By phone is correct, but I've heard the use of "over the phone" a lot.

I agree with all those who said, "I contacted him by phone," and that over is to be used with "I talked to him over the phone." Contacting over the phone implies physically being over (above) the phone.

No. I spoke to him over the telephone. Over infers that contact has already been made. You contacted him by telephone, as that is the means of contact.

Not really.
I contacted him via phone.
I contacted him by phone.
I contacted him with the phone.
You used the phone to contact him, via, with, by. By using "Over", it indicates where you contacted him in relation to the location of the phone.
