Could be poor posture putting too much strain on the shoulder/neck muscles.
Too long spent on the computer using a mouse.
If the pains are severe or persistent then consult a doctor

I'm no doctor & I have no idea what you do but my guess is, the shoulder pain could be caused by your posture whilst sitting at your computer, I suffer from this all the time, as my shoulders are constantly tensed up whilst typing away, the headaches could be down to eye strain, maybe you need to raise your monitor slighlty so you are not looking down at the screen, if the screen is roughly the same height as your eyes it should aleviate some of the problems.

Too long at the computer? Bad Posture - go and see a chiropractor, they'll loosen it up and give you exercises to do that should relieve the pain.
Consider taking up yoga/Pilates or some other felexibility/strengthening exercise which will improve mobility and posture.

something on your left side is out of alignment...see a chiropractor to get your spine realigned and to relieve the pain.
