Arm & Hammer baking soda. Sprinkle it heavy over the area the cat (corpse) occupied and allow it to sit for a while preferrably with the trunk shut. Keep in mind that you may have to repeat. Another thing known to man is that tomatoe juice is good for skunks and that smells bad so I would at least give that a shot; A one-two punch if you will.. Good luck!!!!

Try getting everything out and wash it out with Lysol, let it dry in the sun. Then spray lysol in the trunk as well and let it dry in the sun with the top open. If that doesn't solve the problem, I suggest you change the upholstery of your trunk or vacuum wash it with a strong smelling detergent.

Shake baking powder over the upholstery, let it sit overnight if possible and vacumm it up in the morning. You could also try the Febreeze spray, see if that works.
