I have a couple of rear 6X9 oval speakers on my parcel tray, One side of the speakers is inside the passenger cabin, and the other side is inside the boot(trunk). If I have a subwoofer in the boot as well, will it interfere with the operation of the 6X9 speakers.

I mean, won't the waves from the subwoofer hit the back of the cones on the 6X9 speakers, and muck up the sound they make.

Yes they will. The reason being the subwoofers will be moving around air. The pressure will effect the movement of the 6x9 speakers thus effecting its ability to accurately reproduce the midrange and midbass the speakers are trying to reproduce. There can also be a phasing issue if the 6x9s are reproducing lower frequencies. To get longer life and better sound out of your 6x9 speakers being mounted in this location i would use baffles and if there not crossed cover consider doing so. Both American International and Metra make baffles here are the model numbers:

American International # SPP-69DS
Metra # 81-6900

Either one should cost between $10.00-$15.00 depending upon your area.

No.. they usually have a frequency bypass, so you can choose which sound goes to which speakers.
