Sorta, they most likely do some kind of jiu jitsu and mix few other styles in.

Traditionally Ninja was a spy and a assassin. So it's not like they work a lot on hands to hands combat. They perfer to get their assignment done without getting into mess and have to fight their way through it.

If Stephen and Masaaki was a true ninja instructor, they would spend most time teaching students how to sneak around, gather info, observe, etc... If they are to teach any type of combat, it would be something very simple and brutal such as slitting throat, how to silence person when stab them in vital point, how to poison, etc...

Think about this, do you really see any CIA run around and use hands to hands to beat up and assassin all enemies? No, they use covert method to get their assignment done, it's the same with nina.

beside that, there is no prove that hands to hands combat of ninjitsu exist. There's no such document on this type of info. It's basically like someone 200 years in future claiming they teach "deadly art of CIAitsu"
