I....am a guy.
I say NO. I had a bad experience BAD. It wasnt in Russia, but in France between Paris and Nice.
I was not alone, I was with a girl (we're in our 30s...) and my mom. There was a bunch of people in the car who were partying....they were foreign...they all seemed to know each other (probably from the trains). We thought we were going to get totally jacked.
Again, I'll remind you I am a guy in my 30s in decent shape and my friend Kathy looks like she could kick some serious ***.
Anyway, no one cared. Finally a train attendent came through. Things had become very very tense. I stopped the attendent who was just walking through, told him there was a situation could we please change cars and that we were willing to pay.
"No, I am sorry" he says and left the car and locked the door.
Anyways, it was TERROR TRAIN. Anything could have happened and almost did.
You got the short version.

She needs to know several terms, like help and bathroom, in Russian to show she is up on the culture. If possible she should rent a private car. I traveled Europe alone for 2 months by train and felt unsafe only once. Suitcases can get stolen so pack light. Passport and money and other important stuff should be kept actually on her (in the undies) while she sleeps.

Granted I don't live in russia but eeverytime I've been the people are exceptionally well behaved and respectful towards women. the trains are pretty closely monitored. It is definately more dangerous on the streets of Moscow and St Petersberg. Let her go it's worth risk...

I would have to say yes. your wife would be safe. as is here in America, Russian railway systems are very safe and have a very well trained staff of employees, such as railroad police, who are plain-clothed, conductors, and other train men who are there to help if even the slightest emergency arises. your wife is in good hands and you should not have to worry

I would be willing to wager that your sweety would not have much to worry about.
In this, the age of terror, it would be logical to assume that all modes of transportation receive close scrutiny. The Russians have had their share, as well as the others.
Kiss her goodbye and load her up with confidence.
Bon Voyage
