Running can actually cause the muscles to shorten over time if you do not stretch to counteract that tendency. The link I included provides a good description of what is happening. As it describes, you should always stretch after running and you should take it easy when you do that stretching to give the muscles a chance to relax.

I am also a runner and i have found sneakers make a major difference on the shock to your knees. My guess would be that your sneakers may not be absorbing enough of the shock when you foot hits the pavement. The best shoes i have come across are Nike Shox, but they take a few times to get used to, they are almost TOO cushioned!

well if your like some people, you might overpronate, and that travels all the way up ur back. i run flatfooted, so its like a bolt that goes up my spine. i hit the ground really hard when i run, so if i do it for too long, my muscles get extra tense and sometimes takes a couple days before they loosen up. you might wanna look in2 getting some different shoes. i had to buy some New Balance ones with an extra big arch so they support me a lot better. hope this helps.

Because your groin muscles have tightened up. You need to do some cool-down stretches after you run

The lactic acid in your large leg muscles can build up, causing cramping, shortening of the large muscles. Hydrate yourself, and this will decrease the problem.
