Suppose there are three persons sitting, two of them are talking with each other and the third one is with them but is silient. He now rubs his fingers of both the hands with each other, upwards and downwards with palms fixed at the bases. What's going on in his mind? What does this body language show?

He's bored.
To get a better reading pay attention to the legs and any "micro-expressions" that may fly across their face.

Sounds like boredom to me. Were the other two people present female? If so, I say it is boredom. If the other two are a female and a male, I'm going to guess there might be some mild annoyance at the other guy as well.

The third guy is thinking what the heck ! I might as well split,I'm sitting here like a lump on a log, they act as if I wasn't here so I think I would say '' SEE YA ''

I would guess just based on the situation he feels awkward and has no idea what to do while the other two people are talking and leaving him to himself.

To me it is saying they are thinking very hard about something....whether it be thinking about leaving the other 2 or thinking about something totally different I don't know. But I think it means this person has SOMETHING big on their mind...
