I'd keep the bathroom door shut. I have a male Bossie that will pee on my 2-year-old's potty chair, even though I keep it clean. I guess he wants it for himself. *heh* That's the only thing in the whole house that he has ever marked. So, we keep the door shut. Problem solved.
Other than that, I keep my dogs in crates when I do have to be away from home. It keeps them safe, and keeps them from finding new places to mark without me there to get after them.
Stick to your training program, taking him out very often, for a while longer. He'll figure it out. Patience and a sense of humor are essential when raising a Boston Terrier of any age!

There's a spray called "Nature's Miracle" which really really eliminates the old pee odour so he doesn't keep going in the same spot. Other than that, are you letting him out often enough throughout the day? Give him lots of encouragement and treats when he goes in the right spot.
Consider crate training too - there are tons of resources on Answers and the internet.

The first thing to remember about house training a puppy is there ability to hold themselves is limited. a rule of thumb is they can hold "it" usually 1 hour for each month of age. 2 month= 2 hours, 3 month= 3 hours, etc. when your puppy wakes up (morning, nap, whatever) the pup has to go, right then! take the pup out. when the pup eats or drinks, it has to go, take the pup out. after exercise (play), take the pup out. when the pup does it's thing outside praise it. a lot. tell the pup how good, how smart it is. you have to pay attention to the pups "looking for it's spot" behavior. when you see that behavior indoors, whisk the pup out. if you catch the pup in the act, simply tell it "NO!" and whisk it outside. if you find a puddle or pile after the fact, clean it up with an enzyme cleaner (pet food store) get a newspaper and hit.... yourself in the head and say "i should have been paying more attention" daytime training they get pretty fast. night time training is easier if you crate train the pup. also remember the one hour/one month rule. you will have to get up through the night to take the pup out. good luck.

Boston terriers are smart dogs and are very loyal to their owners. I have one and it took me only 2 weeks to house train her. If you are only having problem with the bathroom area. you should never leave the dog unattended until you trust the dog. you need to try to follow her when she leaves your site so you can catch her in the act.
I crate trained my dog.

i raise chihuahuas and the most effective method i can tell you is crate training...a animal will not pee in their home as they are den animals ...so keep him in the little crate and only take him out to potty ..when he does reward him ..with praise/toys/ treats..etc..he will soon learn he is only supposed to pee outside...you can also use puppy pads ..

you need to catch him in the act and punish him for it nothing harsh but a light flick on the nose to let him no its bad also take him outside quickly after he does it
