Here are the real reasons:
First, you have to understand that English is the language used by all ATC around the world. If you go to China, you can request an English Speaking Controller. German Pilots flying to America are required to speak English in America
In German, "nein" (pronounced nine) means no. Niner eliminates this confusion

Nine is pronounced "niner" so it doesnt get confused with another word. Since there really isn't any emphasis on the end of the word, it can be lost on the radio if the reception isnt perfect.
They also say "tree" in place of three, and "fife" in place of five for the same reason.

clarity. if you say "five" and "nine" over the radio and the signal is not crystal clear, the two can be confused. this is also the reason that the military and the airline industry use a phonetic alphabet (alfa, bravo, charlie, delta....etc)

It's phonetic: wun. too three..........ate, niner, ten, etc. It is the standardized way of communicating by radio so that the words are not misunderstood. Same as letters: alpha, bravo, charlie, etc.
