3 month old australian shephard loves to knock over water dishes. I even put out a kidde pool for him to play in but that gets muddy and empty real fast. It's really hot here so I'm worried he'll become dehydrated while I'm away.

Also he runs in to the house if the door is even a little bit ajar. He's always dirty and muddy from splashing in the pool and gets it all on the furniture and floor.

Any tips on how to train him to not do these? I did manage to train him to sit, shake hands and lay down but that's about how far my expertise goes.

All puppies are misbehaving, hyperactive, nightmares. It's a good thing they are so cute : ) I have a 13 week right now and I love him. He is learning. Anyway, My suggestions are to 1) Make sure the door is closed. He wants inside in the AC as much as you do. Untill you teach him stay (check source) keep the door closed. 2) Any puppy that is left outside is going to get dirty. Hose him off and towel him dry before you let him in. 3) Keep the kiddie pool out there if he likes it. It is keeping him busy and that is a very good thing. Just clean it every other day. I know it is a pain, I have one too. 4) You could look into an elevated water bowl holder. He would not be able to knock it over. No matter how much fresh water I have sitting outside, my dog prefers to drink from the icky kiddie pool or from the fish pond. I would not worry about it. I think the water from the pool would be fine, he didn't have crystal clear water in the wild.
Anyway, it seems like a management issue more than a behavior issue. NO puppy can be expected to stay clean and not run in/out of doors.

He's not misbehaving - he's doing normal puppy behavior. Get a large, heavy water dish that has a rubber strip on the bottom so that it cannot be knocked over. If it if very hot outside, he should not be left outside - puppy proof a room inside the house and make sure he has a fan at least. Of course he is trying to get into the house: 1) he's hot outside; 2) he's lonely and wants to be with the family - all normal behavior. It is your responsibility to make sure he is clean and has access to being in the right climate and with company. Dogs are highly sociable and do not do well alone.

Sounds like you're very resourceful with your approach, but he might need basic training and then an upgrade to more complex training. He's still young, so don't lose hope. He needs to know that he is NEVER allowed on the furniture and eventually he will stop going there. As for the muddiness, keep supplies (towels and such) near the door and clean him up every time, he'll eventually realise that that is part of his routine. But like I said, he's still just a puppy and will calm down over time.

Your puppy is a baby. He is also a herding dog that needs to have his intelligence and energy channeled appropriately. You can take a dog to wait at the door by using a body block to block forward momentum. You puppy is trying to rush into the house because that's where the fun stuff is, the humans. You could use a baby gate to get in his way.

And get to a well run puppy kindergarten to learn hot to get your puppy to respond to you.

You really should watch the dog whisperer on Animal Planet. That guy can train ANY dog. It is a great show and he gives great tips that really work.
