(Geez... quite a few hostile answers to this guy's question. If you don't want to help people out, then you are at the wrong website.)

There are two routes that travel between those two cities - the Coast Starlight and the Capitols. You can catch both trains at the Diridon Station in Downtown San Jose (corner of Cahill and West Santa Clara).

There is only one northbound Coast Starlight train per day. It departs San Jose at departs daily at 8:39 PM, arriving in Davis at 11:33 PM. The Coast Startlight is a full-service long-distance train that has a restaurant, cafe, movie room, sleeping accomodations and coach seating.

There are a total of five Capitol trains that depart San Jose each weekday (six on each weekend day). The Capitol Corridor is a commuter route. Their trains have a cafe and restrooms on board along with coach seating.

The train you want is called the Capitol Corridor. You can go to the Amtrak website to look up the schedule or visit the San Jose train station.

Listen very closely: get on the train in San Jose--then make sure your destination is Davis. Then get off the train in Davis. Should I say it again, or is it clear?

simple, just take the amtrak which you can catch at the train station near the sharks stadium. I think the line is called the capital corridor train, something of that nature.

Amtrak goes through Davis, but it may not run every day...

You can take Amtrak the entire way.
