The commander of the vessel is a Navy Captain, which is the equivalent of a full Colonel in the other branches of service. The insignia on their collar are the same, a silver eagle.
If the carrier is a flagship, then the Fleet Commander is also on the ship. The Admiral commands the fleet, the Captain commands the ship.

Command of the Aircraft Carrier belongs to a Captain. Command of the Battle Group that accompanies the Carrier is an Admiral.

Most often they will be Captains. Some of the big nuke carriers may have an admiral and his staff on board, but command of the ship is usually entrusted to a captain.
