It literally means "So be it".
It is said at the end of a prayer to show that you agree with or comply with what was said in the prayer. For an example in the Bible, read Deuteronomy chapter 27, verses 15-26.
You may also find it interesting that Jesus is referred to as "the Amen" at least twice in the Bible (Revelation 3:14; 2 Corinthians 1:20). The reason for this is, that all of God's promises for the future have been made possible through Jesus Christ. In other words, it was through Jesus that God could say "so be it" to all the promises He has made. Jesus' sacrifice made those promises possible.

amen (interj.) Used at the end of a prayer or a statement to express assent or approval.
By saying 'amen' you are approving, and giving your indication that you want God to answer. If you don't approve, you'd best NOT say amen.
