We took a cruise out of Dover this past May. We flew into Heathrow and took an express train into downtown London (Victoria Station) Cost about $25 British pounds. Then we the train from London Charring Cross station to Dover (cost about $22 British pounds round trip). After our cruise we went back to Charring Cross and then took a bus to the Paddington Bus station where you can get on the Gatwick Express to the airport.
So it doesn't really make much difference if you plan to take the trains because it takes about the same on either.

Gatwick is closer than Heatrow and is one of London's three main airports.
