Because there are two conflicting religions in that area that believes, they are right and the other is wrong. The Muslims believe that Muhammad is the prophet sent by God, while the Jews believe that there is not yet a prophet. Both cannot be right so one has to go away.

It was at war long before Jesus, and before the Jews settled there. Revelations mentions Armageddon as the site where the armies will gather for the final battle. This is because the Greek word, "Armageddon" means "Megido" in Hebrew. It is a place which has been conquered more than any other. It happens to be at an important crossroads beetween trade routes, so every culture wanted to control it. That's also why Israel was at war so much in ancient times--it was a prime piece of real estate because of its location. Now, it is the holy land for three separate religions who all think that specific site is holy to them, so they should control it. We would all be better off if we did like the UN originally wanted it when they formed Israel--make Jerusalem an international city, where people of all religions are welcome.
