Well, as everyone should have noticed, the pencil isn't in the bottle to begin with, since you say its empty. It is a typical, although distorted, lateral thinking puzzle. The puzzle then becomes, how can you take it out when it isn't already in it, and without applying force?
The answer is that its impossible, although there may be ways to use arguing/rhetoric/philosophy to convince yourself or others that the bottle is not the true or ultimate context for the pencil. Deconstructing the situation, some people might say that it is atoms holding the pencil, or energy of some kind. The bottle itself only holds the pencil insofar as it is material, but the true idea of bottle is not material at all, therefore it is not holding the pencil. But I don't really believe this.
Ultimately the only way that one is not part of the other in the great meta scheme of things is if one is real and the other isn't. But there is no point in taking a real pencil out of an imaginary bottle, so it must be the pencil that is--or becomes--imaginary.

This is what we call a trick question. At least, it should be if your science teacher is thinking correctly.
You cannot move an object without applying some sort of force to it.
For example a pencil drops because of the downward force applied by gravity. A ball floats because of the upward force of the water that it displaces. The tide goes in and out because of the gravitaional pull of the moon. The wind blows because of the rising and falling of hot and cold gasses, which work on pressure.
So, there is absolutely no way to do anything to the bottle to get the pencil out without applying force.

Fill up the bottle with liquid and just keep adding the fluid until the pencil comes out all on it's own!
I reckon shaking, pulling and turning upside down will all amount to use of force!!!!

Hold the bottle with your toes and unscrew it with your mouth. Then, use your head to knock it over. The pencil should fall out. Hope I helped
