Philadelphia, Baltimore, Washington DC, Chicago, Cleveland, Atlanta, Miami, Los Angeles. In fact more than "subway" all those systems have some open air sections so they can be better called "metropolitan railways" (Metros).

Others have light rail/streetcar with some section underground (Buffalo, Dallas, Portland, Newark, San Francisco "Muni", etc) but they aren´t subway or metro systems. And there are cities that have light rail/streetcar AND subways (San Francisco, Boston, Philadelphia, Baltimore, Cleveland, Los Angeles).

Boston Transit September a million, 1897. Chicago's trains are greater often than not above floor as a results of fact the city is built over right of the previous city (pre Chicago hearth). There are remnants of an in the previous underground practice in Chicago, yet its no longer used at present.
