this happens sometimes that certain windows (i experienced this with the IE browser) cause to erase these desktop items that are covered by this window and they won't be redrawn.
to restore these items you have to right click on a free space of the desktop and select refresh.
the function refresh simply does a redraw of all desktop items.

all the desktop items are stored in the file C:\Windows (or Winnt)\ShellIconCache

If you mean during Windows startup it can take a few seconds for the icons to appear, they may be generic pictures and then the real ones appear, or they appear, disappear and reappear, that is normal.

The information for the icons is saved in a file (called a cache) and during bootup Windows has to read the information. As it is doing a lot of other things at the same time, reading the icons is not its highest priority, so it may read - go do something else - come back to loading the icons - and then do something else again.

So that is normal. All Windows PCs so that.
