What is your primary concern?
Time, Price, Fuel, Looks
My answer is..... Prius for myself.
Get the Yaris if you need a 4door Toyota now and cannot wait until next year for the Corolla. With the comparable option on the Yaris and Corolla (2006) they are about $1000 in difference. The Corolla is bigger but not huge, only a few gas mileage in difference, smoother ride and better power range. Of course, if you the looks of the Corolla is what you don’t like, then choices are limited.
Get the Prius if you are like me, and would like to get the $3,150 tax credit before Sep 31, 2006 before the tax credit cut in half, can not wait for the 2007 Corolla, drives a lot of miles to recover the difference in upfront cost (you have to do the math your self to see).
Get the 2007 Corolla if you can wait for the new 2007 Corolla (a strong rumor still no official word from Toyota yet) Hoping to be a better in all aspects.
Is there any other aspect you would like to cover?
I am also agree on what "manny" said.
But I have not read aboth the 375k mi. test yet.
I am going to find out. ...a little later...

I'm only answering to correct bwnbama:
Toyota's Hybrid batteries are warrantied for 8 years or 100k mi.
Consumer reports tried to kill the batteries but gave up after 375k mi.
There are 2 cab firms, one in Canada and one in Hawaii that run Priuses in their lineup....the only maintaince they do is change the oil every 5k mi, and replace the breaks every 70k mi.
Toyota has been selling the Priuses since 1997 and there is still insufficient data to determine average battery life. In otherwords, so few have had to been replaced at such random interevals, they still don't know how long they last.
As far as "better", what do you mean by that? Do you mean the better car as in nicer? Then it's the Prius hands down. Do you mean better for gas? Then it depends on you. If you spend a lot of time on the hwy, then the difference is marginal: 7-10 mpg. If you spend a lot of time driving in the city, then you will get about 20 mpg better in the Prius.
HOWEVER, there is a HUGE price difference between the 2 vehicles. On the order of about $10,000. If you are basing it strictly on economics, you have to go with the Yaris (although I'd ask you to consider the Corolla and Scions as well).

The Prius has it all over the Yaris in every category except price. The Prius has the hybrid drivetrain so it gets better mileage but that adds a lot of cost. The Yaris is ugly, slow, has less equipment, is designed funny, and is generally low rent. That's because it is about $10,000 cheaper than a Prius.

If you do not live in California the Yaris is a better value.
Although both have a 1.5 ltr gas engine. the Yaris is $7000.00 less expensive.
California allows hybrid vehicles in the commuter lane even if they have only a single driver in the vehicle.
You'll be having less parts and maintenance with a fuel efficient gas engine than the hybrid vehicle. Also unless you are strictly a city driver the gas powered vehicles compete strongly with their hybrid cousin models.
Do a comparison on the Edmond's site I've attached.

Well if your going to be a sucker and just buy the Yaris for I-pod compatability...Don't do it. Buy the Prius and You'll save alot more money on Gasoline and be able to have a smile on your face knowing that your car helps the environment with it's low Fuel Emissions.
