When a recipe calls for simmering with no lid on the pot, this usually means that the liquid in the food needs to simmer down or condense to release some of the water in it and intensify the flavour. Therefore if you leave the lid on when it should be uncovered, the water can't escape and you wind up with muted flavour (watered down sauce) and possibly soggy food.

depends on what you're cooking. some cases it'll be better because the flavor and aroma won't escape but sometimes it'll be bad since it'll make what you're cooking wet and those that are supposed to evaporate won't.
