Whether you cook veggies or fruits by oven or microwave, you lose some of the nutritional value. Raw is always the best.

That depends on how you cook the food. Heat of any type destroys some nutrients, but helps bring out others (lycopene in tomatoes for example). The most damaging way to cook vegetables is by boiling in water, either stovetop or microwave (assuming you don't use the water for something else). Steaming is good, as well as microwave using only a little water.

Any type of heat will decrease the nutrient value of your food, but I suspect that microwave radiation has higher energy than oven heat, and will have a greater effect.
