I am currently living in a duplex, and my neighbor is painting his side of the house. We painted it 2 years ago, and he did not talk to me before paining his side of the house. The contract states that all descisions regarding the house must be decided together. Is there anything I can say or do?

It depends on the contract and what state you live in, and the rental agreement laws in your state. Your contract may or may not be legally binding. Are you subletting? Or do you have an official lease agreement which both of you are on? Or are you going through a realtor and leasing out the other side of the duplex?
I would recommend you speak to him first, is it a horrible color? If it's not too horrible of a color, then your best bet may be to just let it go. Sometimes you just have to let people do what they want to do. Maybe he didn't understand that painting the house was something you would want to be included in, was it specifically outlined, such as;
Any alterations or modifications to the house such as, but not limited to, painting, refinishing tiles/wood floors, recarpeting, new cabinetry, shall be decided by both parties and a written agreement shall be reached before any alterations or modifications are done.
I just entered into a duplex type situation, except the house is split two floors, the upstairs being devoted to bedroom/bathroom/closet space for two seperate rooms, and the downstairs being the living room/ kitchen/ diningroom/ laundry area (it's a really nice place). I sat down with the lady and her boyfriend that I moved into, got all of the florida statutes regarding residential tenancy laws, and we drafted a contract based from those laws about what can and cannot be done, how rent is to be taken care of, how utilities are to be taken care of, etc.
I just got out of a nightmarish situation at another apartment (alcohol induced paranoid schizophrenic landlord) where my rights were being violated left and right (MUCH litigation soon to hit the courtroom) so be careful, proceed with caution, decide if it's REALLY worth the confrontation.

"We painted it 2 years ago..."
Does that "We" mean you and your neighbor? If so, the neighbor should have been polite enough to talk to you about repainting.
Go talk to the neighbor, it could be they plan on painting the whole house.
If you just can't agree, you can purchase a strip pf decorative molding and "draw the line" between your separate parts, it would look less tacky than a line of black paint.

Remind him of the contract and tell him it looks like he's got some more painting to do, he should paint your side since he didn't talk to you about it and he felt it needed to be painted. If not you will have to get a lawyer, but the lawyer will cost more than the paint.

First talk to them nicely. Maybe they do not realize the contract states that. Maybe they do not like the old color or it is peeling. Is it really such a big deal? Do you not like the color or not like having to do this extra work? Maybe they will paint your side for a small fee? Look at other options instead of being confrontational.

Why is something - that seems very trivial to me - like that important to you?
Do you have your cap set on him and just trying to find excuses to talk to him??
Be carefull - you might cross the line and end up being prosecuted for stalking.

Remind him about the contract. If that doesn't work, get a lawyer.
