Wait until your body recovers. If you run yourself into the ground in the first week of exercising, your not making it too easy for your self to see the excitement in exercising. Your actually killing your motivation. If you feel like your on a roll, just go for an easy walk. You will get exercise and your legs will be able to stretch a little.

Are you sore from the run or the "work out?"
Focus on the habit of working out rather than the results of working out. When you have an exercise HABIT your body will not get as sore because you increase the intensity at a gradual level.

Your just experiencing a build up of lactic acid- what accumulates in your body after a period of non-exercise, or after working out muscles you havent used in a while. I would say wait until your body feels better again. But dont put it off for too long. THe more you exercise, the faster it will go away

I wouldn't run today. As you've been told before, go for a walk instead, and see how you feel tomorrow.
