It depends on whether you mean better TO EAT, or better FOR YOU. Pizza is probably better nutritionally speaking. Plain (cheese) pizza contains crust (essentially just a yeast bread), tomato sauce, and mozzarella cheese. The bread part contains complex carbohydrates, some fiber, and small amounts of other nutrients (B-vitamins, vitamin C) that are good for you. Also, the fat content of the crust/bread is usually in the form of vegetable (olive) oil, which contains the unsaturated "good" kind of fat. The sauce is made of tomatoes, so its got vitamins like C and A, and that lycopene stuff that's supposed to help you avoid cancer. Probably the "worst" part of pizza (in this context) is the cheese. It's a dairy product, so there's a good amount of fat in it (it also depends whether the cheese used is "whole milk" or "part skim"); but there's also calcium, vitamin D, some protein, and other nutrients. And, depending on what toppings are added to the pizza, the nutrtional value will be changed. If you add veggies or fruits (like green peppers or pineapple), there's additional vitamins and fiber. If you add pepperoni, there's some protein added, but also some fat and sodium.
Nachos, on the other hand, are probably alot worse (nutritionally) overall. The tortilla chips are fried (plenty of fat, although it's usually vegetable oil, so its not that bad), and the cheese "stuff" is a pasteurized product, like Cheese Whiz or Velveeta. It doesn't even have the nutrient value of regular cheese, plus there's added salt and preservatives.
That being said: I generally like pizza better (more often) than nachos. But sometimes, I just have a hankering for nachos!

Pizza is better, unless you go to Margaritaville in Orlando FL - then it's nachos!
