If you want a sentence using farther, try:
LA is farther from NYC than Boston is.
Further often doesn't have anything to do with distance. Further can be sort of a metaphorical "farther"--you'd say "I need to study this further." To put further into the sentences you have, you'd be best off using it as an adverb:
You'll have to travel further to get from NYC to LA than from NYC to Boston.

I'm afraid none of the two is correct; a distance cannot be 'far'. Thus, it should be either "The distance between NYC and LA is bigger / larger/ longer than the distance between NYC and Boston", or simply "LA is farther away from NYC than Boston".

Firstly, I believe both the words 'farther' and 'further' are correct in spelling, but have different usage. In this case, I would vote for sentence no. 2.
