It is referring to a classroom, as in a school setting. It means the person goofs off in school. Or, in the case of comedian, the person is the funniest one in the class.

The "class" part of class clown just means of the collective group--like the classmates--that person is the funny one. Ya know, "out of the class" they're the clown.

I was a class clown I guess in public school. It means you make everyone laugh, sometimes while disturbing the lesson lol.
