There are many projects for large wind farms. What will the effect of these farms, windwise, be on the local environment and or weather?

In general terms of planetary weather patterns the effect would be minor(non-existant.) The majority of the wind we experiance on a day to day basis is caused by local changes in the temperature gradient but this is not the driving force for the majority of weather movements. The jetstream is what pushes most weather and is far above the influence of our modern wind turbines. This is why weather moves from the west to the east(the direction of the jet stream.)
If the turbines were placed properly(out to sea, beyond the curve of the horizon) the effects on local weather and bird populations is reduced to nearly 0 as well.

Would it make a difference to the wind if it was used by a windmill or simply caught in the branches of trees?

I believe it will be minimal; the generators will be well below the air masses that shape our weather patterns.

I don't see any long term problems either. except for fossil fuel producers.
