The bottom line is that is that we simply evolved that way.
In the pre-Cambrian period about 600 Million years ago our worm like ancestors used the existing hole for excretion to shed their eggs and sperm into the water. As we evolved our reproductive organs got more complex, but generally had no motivation to move elsewhere.
I'm putting an reference to an interesting article on how we might have evolved if our ancestors had slightly different ways of doing things.

They are protected there....would be better protected (for men) if we didn't walk upright.
I'm sure there is a better scientific answer for why, I just can't think of it off hand.
