Here are my choices by cuisine:

American/French: Fillip's, 7th Ave. bet. 21st & 22nd. Amazing find! Food is fantastic and the wine list is strong and reasonably priced.

Tapas: Tia Pol, 10th Ave. bet. 27th & 28th. I ate their food at the James Beard House and it was fabulous. I haven't been to the restaurant itself, which is small, doesn't accept reservations and is definitely not stuffy. Everyone I know who has gone raves!

Mexican: Suenos, 17th bet. 8th & 9th Aves. Sue Torres is owner/executive chef. She used to be at Rocking Horse & Hell's Kitchen. Fabulous food from various regions. Very cool decor. Another amazing find.

Italian: Le Zie 2000, 7th Ave. bet. 20th & 21st. Excellent mac & cheese and whole branzino. Apparently well regarded for meatballs. A consistent winner.

There are many other restaurants with good reputations that I have not yet tried (some have been mentioned in other answers to your question). I have limited my answers to those restaurants with which I have personal experience.

I'm a big fan of Markt on 9th ave and 14th/15th. Its great belgian food. You can get totally stuffed on mussels and fries for not very much $ at all.
