Usually the shaker with the larger holes is for salt because salt crystals are bigger and salt is used more liberally. If they are identical, then obviously it doesn't matter. If one has more holes than the other, but the holes are the same size, then again, salt rules because it is used more often and more liberally than pepper.

I tend to use more pepper than salt, so I use the one with the most holes for pepper. I am pretty sure you can do whatever you want, as long as the shakers aren't marked S & P, otherwise it may be confusing.

No. Salt goes in the one w/the FEWEST and/or SMALLEST holes. Think about it, you wouldn't want to POUR salt on your food, just a light sprinkling. And w/the pepper, it's larger and harder to come out.
