If you are talking about the piece of tissue covering the entrance of her vagina (called the hymen), then it may be torn by the pencil insertion. So physically, she may not be a virgin anymore...... Bear in mind many other events, such as active sports or use of tampons may also tear the hymen.
However, if you define virginity as someone who has not had sex before, then she is definitely still a virgin...

Of course she's a virgin! The only way you lose your virginity is by having intercourse. Would you say a guy who masturbated was no longer a virgin because he could make his hand into a tube shape and penetrate it? :) (Sorry that's graphic but it really amazes me that people define "virgin" that way.) She's fine but if she is going to insert something, it's better to make sure it isn't sharp at all and it should also be lubricated.

Pencils are for writing. Tell he to stick other things there. Less dangerous things would be best. Use body parts or sex toys.
And, being a virgin is not a physical thing. It is simply if you have or have not had sex, so I can't tell you if she is a virgin or not.
