It depends on where you want to go. I usually find that Southwest (www.southwest.com) has the best deals for domestic flights. There are a couple consolidators that you can check, too (especially for international travel):

I have dealt with all these businesses and never had a problem.

I'd like to add Hotwire.com. But after all these sites are checked out, I've still found that the best rates are offered if you go directly to the airline's website. Because of our location, Northwest is usually our best option, so I book online with them (nwa.com) and have never found cheaper rates. But do the flexible searches if possible (with flexible dates), as there really is a fluctuation of pricing depending on dates and flights chosen. You can sometimes save a couple hundred bucks by flying a day or two earlier or later than when you'd planned. And the earlier ahead of time you can book, the more money you'll save, usually. I booked 3 tickets for vacation about a month ago, at $237 ea. I just checked online today, and those same tickets would now cost me $439 ea.! Quite a difference!!!

Try expedia.com, travelocity.com, priceline, and orbitz.com. Yahoo also has something on their travel page where it compares prices and finds you the cheapest flight. It's called Yahoo Fare Chaser.
