Well, on one hand it might cure them of the phobia because you'd hear lots of explosions, sounding like thunder and they'd get used to it. On the other hand, if NOT then the person might get freaked out. I don't know the true answer though and it's a very good question.

Do you mean the military?
I can only answer for my country, the US, and the answer is yes. Part of training involves teaching military people how to deal with thunder and lightning when they are out in the open.
If you mean a fear of the actual sound, that is addressed in training, as well. A friend of mine had to leave the Marine Corps after 3 years of active service because of an injury, but he told me all about the training and about being in combat (he was deployed in the Gulf War in the early 1990s). He said they are specifically exposed to gunfire so they learn to not be afraid of it. He said they do live fire training where bullets are whizzing over your head specifically so you can get used to doing your job while being shot at. He said it is a bit scary at first, but after a while the panic goes away, and you are able to function like normal. They are also exposed to all sorts of explosions, from grenades to artillery fire, so they lose their fear of those as well.
He told me the training really pays off when you are in actual combat. He told me it sucks to have people shooting at you, especially when they are aiming for you specifically and not just laying down covering fire, but he said that instead of being scared by the noise, your training takes over and helps you out. For instance, it helps you determine what kind of weapon is being shot, and from where. He said if you are around heavy weapons such as artillery a lot, you can determine what is coming toward you just by the sound it makes in the air.
Many phobias are treated by gradually introducing a person to the thing they are afraid of, and then increasing their exposure until they are able to master their fear. I imagine it works the same for loud noises, and if you join the military, you certainly are exposed to your share of those.

When you enlist in the Armed Forces in the United States they do ask you to list the things you are afraid of. (for me it was needles, spiders, and heights) I got over my fear of heights, but when they were giving me those shots (first day they give you 15 inoculations) I passed out after the 3rd and they gave me the rest while I was out.
If you're scared of thunder however they may not let you in, because mortar shelling could set you off. and that could be dangerous for other men in your unit.

Everyone has phobias..as long as you can control it during certain situations you'd be fine; besides joining might get you over your fear.
