The computer can hide other items in the computer bag. By removing the computer, this is much less likely to happen.
I asked this of an inspector during a slow period and she demonstrated it with a screwdriver that had been confiscated. Very convincing!

Checking of electronics began after Pan Am 103 blew up over Lockerbie Scotland in 1988. The bomb was believed to have been hidden in a tape recorder in a checked bag.
After 9/11, and with the proliferation of people bringing laptops on board, they not only x-ray the machines separately, they sometimes do spot checks which require you to turn the computer on to make sure it boots up.

Because they can screw up the x ray and make it seem that you only have a computer in that bag even though the bag has stuff in it. Also it makes it eaiser to chack for explosive powders.

They want to make sure it is a functioning pc, rather than just a shell with a bomb or other contraband stuffed into it. They even made me turn on my camcorder and cell phone for the same reason.
